I'm importing an Excel file using Excel Importer module and created it by following this link https://docs.mendix.com/howto/integration/importing-excel-documents and changed it related to my use case. So after importing connect matching attributes is used to map the uploaded template with that entity. Is there any method that can manually map the header into the entity ?

While creating the template you can set if there is a header in the excel and from which row the import has to start. Normally it starts at row 2 but if you chang that it can start from each row.
