I am using the Download File action to export an Excel file (Created with the XLSReport module). When it does the download, it goes to whatever the browser setting have as the default. This is without the "show file in browser" setting checked. Is there a way to prompt for the user to choose where the file will download, or to have given a location before the download action runs? I don't see any way to specify where to download within the application (Download File action).

This is not possible since the browser is influancing where you download stuff.
